When I try to link myGov to the ATO it does not allow the option to enter the linking code. Is there any way I can or am I doing it wrong? As this is a new system to me

No, you aren't doing anything wrong. With the new set up of MyGov you can only use a linking code to link your MyGov account once you've attempted to answer 2 questions about your tax record.
If you don't answer these correctly it will give you the option to use a linking code.
