If I'm no longer eligible for Jobkeeper as a sole trader, can I apply through my casual employer?

After the inital 6 month Jobkeeper period ends, I'll no longer be eligible for Jobkeeper as a sole trader (due to an increase in revenue throughout July–September) and thus won't be able to show a 30% decrease in gst turn over. Can I then apply for Jobkeeper through my casual employer for the fortnights in October–March?

You will need to go through the eligibility criteria to determine if you qualify for the JobKeeper payment from Oct-Mar. You can find the criteria under Eligible employees - Eligible from the 3rd August 2020.
