I have stopped the compulsory employment contributions for my help debt as I thought I had paid it off. But now with indexation I am likely to be short $300-400. Is there a penalty for this or will it be picked up when I lodge my tax return?

It'll be picked up when you lodge your tax return. If your income is over the repayment threshold we'll work out how much you need to make in compulsory repayments. Hopefully it'll bring your balance to $0.
