My wife is working in a medical clinic as a contractor offering physiotherapy services. We are wondering if she needs to pay GST.
Yes, your wife will pay GST on everything she purchases, unless the goods or services she's buying are GST free, such as basic food, health care, and education.
(Lets ignore whether input taxed supplies actually include GST.)
This is same for everybody, nothing special for physiotherapist/s.

Sorry, I meant the clinic is deducting GST from her pay and we wanted to check that this is appropriate.
What words does the wife include about GST on the Tax Invoices that she gives to the clinic ?
GST on purchase
I'm quite confused by your posts.
"GST on purchase" would not be correct on a Tax Invoice when a taxable supply is being made.
Ask better questions, get better answers.
I recommend that you have a deep and meaningful discussion with an experienced accountant.
S/he will be able to explain how GST works, and guide you towards correct language and outcomes.
All the best.
We will. Just for clarity. The invoice has been issued by the clinic which limits our ability to determine the appropriate language.
