We are newly migrated to Xero and setting up the connection to STP for finalisation and filing. We already contacted ATO for the proof of ownership details. How long does it take to setup the connection to ATO? so that we can file an STP finalisation. And do we have to apply deferral for that reason?

Online is quicker than the manual alternative, which is why there's ATO guidance for that.
Before you MISS your deadline, if you know you won't be able to meet the deadline, same as for STP, hasn't changed with STP2, you must apply for a deferral in ATO Online Services, as per this ATO guidance, else you may receive a penalty.
