This financial year I received a grant from Community Services Directorate | ACT Government to attend a workshop. I spent it on living expenses and did not attend the workshop. Can I set up a payment plan to repay the moneys through ato after I lodge my tax return this financial year?

You should contact the organisation that gave you the grant. They should be able to explain to you what you need to do to pay back the grant and stop any unforeseen outcomes.
