What if my employer deducted the STSL component every fortnight but did not pay it to ATO? I cannot see any payments made to my HECS account. Even though the money was deducted from my salary. There are no deductions from last or this year on my HECS account. Thank you.

The STSL component is simply extra tax withholding and does not directly get paid off your HECS account. See the answer to this recent post.

If there have been no loan repayments made on your HECS account it would be because your income is below the repayment threshold.
