I own a business with my business partner in the UK. I am potentially moving to Australia and will continue to run my business in the UK from Australia. I wont be setting up any offices in Australia and will be paid each month, my dividends into a UK bank account plus my PAYE salary which is below the UK tax threshold. The money from the UK bank account will be spent in Australia via debit/credit cards. I will be on a spousal visa when I move to Australia. Will I have to pay my income taxes in the UK and be taxed again in Australia? or do I just pay taxes in the country I reside in?

Does this affect my company in the UK in any way shape or form?

It obviously not as simple as just logging-in and working from a different country. Given you'll be located in Australia at the time of employment, you'll presumably be an Australian resident for tax purposes and the ATO will have the first right to tax any income. Your employer (and you) will need to consider the Double tax Agreement (DTA) to ensure things are done the right way. Your employer may need to comply to Australian employment, taxation laws, paying super and visa regulations. Any PAYG withholding tax in the UK can generally be claimed back in your ATO return.

With regards to UK taxes from the HMRC, you'll need to discuss that with them or a suitably qualified tax professional, @Robert.J .
