BGL are saying that the ATO need to be informed of an updated ESA for an SMSF but I cannot find anywhere to do this within the ATO Tax Agent Portal. I have done this before but cannot find my notes :-(

No stress! You can update it under the client details section of the super fund, so long as they're on your client list. It's under Electronic Service Address (ESA) alias.
To add or update an ESA alias:
- select Edit
- make a new selection from the drop-down list, and
- select Save.

What is the procedure for the Trustee to update their ESA using the Online portal accessed through MyGovID. I am changing ESA as the previous one is closing by 30th June. I logged in to the Online Portal and could not find where to update it.

You won't be able to do this online unless you use the online serices for agents.
You can however, let us know by completing a paper form - Change of details for superannuation entities NAT 3036. You'll find this info under "notify us of changes" page on our website. There is a specific note detailing your ESA update options as well as appropriate links for a paper form if required.
