Current shares are in joint names (under my wife an me) and we are setting up a trust account, where future share investments/trades will managed and transacted- we want to understand ATO charges or fees for transferring into a different entity/structure please.

If you mean that you are transferring the shares to a family trust, then there is no ATO "fee" - but it will be a CGT disposal at market value.
Rollover relief does not extend to discretionary trusts.
