I recently got moved from a temporary visa to a subclass 820 visa 3 months ago. I just found out I can receive Medicare, but need to apply. I have not yet applied for Medicare.
In the months I have not had/applied for Medicare on this new visa, do I still qualify for the Medicare levy exemption?

The Medicare entitlement statement (MES) is for a period you were NOT entitled to Medicare benefits. In your case if there's a period during the FY that you're not entitled to Medicare benefits you can request a Medicare Entitlement statement to cover this period.
However, for the period you're entitled to Medicare benefits, and you just haven't applied for your Medicare card yet, you'd be looked at for Medicare levy. The MES would not cover the time you're eligible for Medicare.
