I am currently using Xero as a way to file tax declaration forms to the ATO for my employees. Are there any repercussions if we don't file these tax declarations via Xero to the ATO on time - some of these employees have had their tax declarations unfiled for a year now.

Further, some of them also had 'eligible for leave loading' option ticked although my company doesn't offer this, is rectifying it as simple as unticking this option in Xero and filing their declarations again?

Hi @cyn3399

If the form was only saved and not submitted, you can see if the software will allow you to un-tick before you submit. If not check with your software provider about what they recommend.

You may get a penalty if you don’t lodge the TFN declaration on time. If you have to send them to us, keep a copy of the completed form or provide your employee’s TFN to their super fund, if you can.
