We have reported our employees superannuation salary sacrifice amounts to the new Salary Sacrifice (Type S) category, however they are complaining that when they try to complete their tax return through ATO online, their salary sacrifice amount isn't showing at all? Is this a common issue? We have double checked our STP end of year file and it has definitely been reported

Of course the disaggregated amounts aren't separately visible in pre-fill. They can see the disaggregated amounts in their Income Statements. When it comes time to pre-fill, the ATO aggregates them.
For example, when you report these disaggregated amounts and they appear in the Income Statement like this:
- Gross
- Paid Leave
- Allowances
- Overtime
- Bonuses and Commissions
- Directors' Fees
- Lump Sum W
- Salary Sacrifice
The ATO will sum items 1-7 and take off item 8 salary sacrifice. This aggregated amount equals what you used to report in STP. ATO may map some of these items to different fields in the IITR.
