If I have a contactor do a job for me, my company gets paid by the client, and then i pay a percentage to my contractor, do i pay GST on the whole amount?

Whether or not there's GST in the amount you pay, depends on the GST registration of the payee, in this case the contractor's GST registration. Usually can check by using ABN lookup and checking their ABN
What amount you pay the contractor is something between you and the contractor
