we always sent cheques to super company to pay employee's super. Can we still use the old way or have to use ATO super clearing house even we eligible?

Unless super contributions are being paid into a SMSF for an associated employee of the business, all super needs to be paid via superstream.
The super fund should not be accepting cheques.
There are many superstream providers.
