Could you please advise if the transfer fee & stamp duty payable on transferring a vehicle from one owner to another (transfer registration Service NSW - notice of disposal) is an immediate deduction (expense) or does it get added to the asset cost base of the second hand vehicle price.

I am unable to find anything in either the FBT cost base of a motor vehicle section or the business motor vehicle deductions section.

I would suggest that motor vehicle expenses are the running costs of owning a vehicle. Stamp duty and reg. transfer are not running costs but costs incurred with purchasing a vehicle ready for use (in your name). So they would be part of the cost of the asset.
