I got entered into the PAYG instalments for my tax last financial year, and this year after doing my estimate I am getting a tax refund. My question is, does my tax refund amount calculated by the ATO for this year's tax return also include the total PAYG instalments I made, or does this get refunded after?

When you lodge your income tax return via mygov the ATO will calculate how much tax/medicare you needed to pay on your taxable income. Any PAYG amount you have paid throughout the year in excess of the amount assess will be refunded.
