Hello, we have a non-resident staff member working in Australia for a year, but being paid from the international branch. We will set them up as a shadow employee in our records. Do we need to pay super for them?

That's great that they have the opportunity to be able to do that.
The first thing they need to do is make sure with Department of Home Affairs that they can come to Australia and work.
Then the next thing they'll need to do is work out their tax residency. Once they've worked out their tax residency then you'll be able to work out where to go from there.
Although the super and PAYG withholding won't be up to you if you aren't the one paying them. That will be up to the international company.
