During my Working Holiday, I barely worked. I then switched to a student visa and started working after graduating from university. Approximately 99.9% of my superannuation was accumulated during my time as a student and after graduation. As I am now permanently returning to Japan and planning to withdraw my superannuation, is there any way for the tax to be applied at 35% instead of 65%?

If you held both a WHM visa and a student visa, the tax rate for your DASP depends on if any super was earned while holding the WHM visa. If any super was earned during your WHM visa period, the entire DASP amount is taxed at 65%.
You can confirm what visa details the Department of Home Affairs has on record, as this may determine the tax rate your super fund applies.
If your DASP is 99.9% is made up contributions while you're on your student visa, you may want to consider applying for a private ruling. This is a binding decision about your personal situation.
