I lodged my return online in mid July. It has now ticked over the 5 week mark and the progress of my return has been sitting at "balancing account" for most of those 5 weeks. Even with manual processing, it has still gone over the 30 days. I have had 2 texts from the ATO, first advising they need more time (2 weeks after lodgement) and the second (at the 4 week mark) advising that they are continuing to process my return. In the 20 odd years that I have been working, I have always either lodged online or through an accountant and it has never taken this long. How do I get an actual answer as to what the hold up is?

If manual processing is needed, it can take longer than 30 days to process. How long depends on what needs to be done.
