I have updated my new name successfully on ATO online by submitting the Change of Name certificate. However, the new name has not been updated through MyGov account yet. Could you please help because MyGov advised to update through ATO service.

That's great that you were able to update your name. Sometimes that can take a day or two to reflect in the online services 😊
When it comes to the myGov account information. This is drawn from the first service you linked. If you have other services linked and have not updated your name with them all, this could be the reason.
