I entered my entire employer super contribution in the "Reportable employer superannuation contributions" field over the last few years.

Yes. This was a mistake. Employer contributions under super guarantee are not reportable. See link

This mistake will not affect your taxable income (and the tax you pay on it) but it will increase your rebate income. Rebate income is used for student loan compulsory repayment amounts and Medicare Levy Surcharge repayment income and can affect other Government payments (e.g. Family tax benefit).
You can lodge amendments (time limit of 2 years). Tax returns older than 2 years, lodge an objection first. Link explains
